The evolution of hubs
نویسنده
چکیده
The evolution of hubs etabolic networks rely heavily on a few crucial metabolic hubs, such as ATP, NADH, and glutamate, that are widely used in many cellular biochemical reactions. In contrast to hubs, most other metabolites each participate in only a few reactions. Now, research from Thomas Pfeiffer, Orkun Soyer, and Sebastian Bonhoeffer (ETH Zürich, Switzerland) shows that hubs are the natural byproduct of a widely accepted scenario of network evolution. The scenario, originally proposed by Kacser and Beeby, suggests that a few multifunctional enzymes evolved to create a large network of highly specialized enzymes. In the new work, the Swiss group ran computer simulations of this scenario using a small theoretical network initially consisting of 128 metabolites, one metabolite transporter, and seven catalytic enzymes. These constituents evolved via small mutations or duplications that improved projected growth rates. The simulations revealed that networks optimized for growth rates acquired hubs. Some scientists have theorized that hubs evolved in part to improve a network’s ability to withstand perturbations (i.e., the mutational loss of a metabolite). The new simulations suggest, however, that growth rate alone exerts enough selective pressure. Hub frequency varied somewhat from that found in the entire E. coli metabolic network. But if the authors compared their simulations to smaller natural subnetworks, such as glycolysis, then the hub distributions matched closely. Natural hubs are especially important in the transfer of biochemical groups (e.g., phosphate or amino acids) between metabolites. According to the new findings, these group transfer reactions are important for the emergence of hubs. When the simulations were run in their absence—groups were added or taken away, but not transferred— hubs were much less prominent. “Metabolites are hubs because they are key in transfer reactions,” says Pfeiffer. “One metabolite evolves such that it’s the best donor for a particular group. The rest of the network benefits by maintaining that donor at a high concentration. And all reactions that require that specific group should specialize to rely on this donor, because it’s the best donor around.” Reference: Pfeiffer, T., et al. 2005. PLoS Biol. 3:e228. M

Cuckoo Optimization Algorithm for a Reliable Location-Allocation of Hubs among the Clients
Hubs are critical elements of transportation networks. Location of hubs and allocation of demands to them are of high importance in the network design. The most important purpose of these models is to minimize the cost, but path reliability is also another important factor which can influence the location of hubs. In this paper, we propose a P-center hub location model with full interconnection...
متن کاملComplete / Incomplete Hierarchical Hub Center Single Assignment Network Problem
In this paper we present the problem of designing a three level hub center network. In our network, the top level consists of a complete network where a direct link is between all central hubs. The second and third levels consist of star networks that connect the hubs to central hubs and the demand nodes to hubs and thus to central hubs, respectively. We model this problem in an incomplete net...
متن کاملA Fast Approach to the Detection of All-Purpose Hubs in Complex Networks with Chemical Applications
A novel algorithm for the fast detection of hubs in chemical networks is presented. The algorithm identifies a set of nodes in the network as most significant, aimed to be the most effective points of distribution for fast, widespread coverage throughout the system. We show that our hubs have in general greater closeness centrality and betweenness centrality than vertices with maximal degree, w...
متن کاملProtein evolution in yeast transcription factor subnetworks
When averaged over the full yeast protein-protein interaction and transcriptional regulatory networks, protein hubs with many interaction partners or regulators tend to evolve significantly more slowly due to increased negative selection. However, genome-wide analysis of protein evolution in the subnetworks of associations involving yeast transcription factors (TFs) reveals that TF hubs do not ...
متن کاملConsidering different kinds of vehicles in a hierarchical hub location model
In this study a hierarchical hub location problem with two layers is considered. The first layer includes small hubs and the second one includes a star-shaped network central hub. The considered case is a cargo delivery network where there is hierarchy between hubs. All the hubs and links are capacitated and there are three kinds of commodities for each of which there is a special kind of vehic...

In the p-hub covering problem it is attempted to locate hubs and allocate customers to established hubs while allocated nodes to hubs are in...
